The best solution is to avoid conflicting target mappings. The simplest way to do this is to use different semantic objects or actions for navigating to different applications.
If conflicting target mappings cannot be avoided and you would like to influence the priorities, you can use the sap-priority parameter. Add this parameter to your target mappings, and assign it a default value. Target mappings with a higher value for the sap-priority parameter have priority over target mappings with lower values. You can also assign negative values to lower the priority of a target mapping.
